Kurzfassung
Das Chikungunya-Virus (CHIKV) ist ein positives einzelsträngiges RNA ((+)ssRNA) Alphavirus, das weltweit Krankheitsausbrüche verursacht. Derzeit gibt es weder einen Impfstoff noch eine spezifische Behandlung für CHIKV-Infektionen. Das CHIKV-Genom kodiert für vier nicht-strukturelle Proteine (nsP1-4). NsP3 enthält eine Makrodomäne mit Mono-ADP-Ribosylhydrolase-Aktivität, die in der Lage ist, Mono-ADP-Ribosylierung (MARylierung) zu entfernen. Die MARylierung ist eine posttranslationale Modifikation (PTM), die intrazellulär von mono-ADP-ribosyltransferasen Diphtherietoxin-ähnlich (mARTDs), katalysiert wird. Mehrere mARTDs, PARP7/9-12/14-15, werden durch Typ I Interferone (IFN und IFN) und pathogen-assoziierte molekulare Muster (PAMPs) induziert. Unser Labor hat bereits PARP10 und PARP12 als Wirtsfaktoren identifiziert, die die CHIKV-Replikation einschränken. Auch PARP14 und PARP15 werden mit einer Beeinträchtigung der viralen Replikation in Verbindung gebracht. Die hydrolytische Aktivität von nsP3 ist für die CHIKV-Replikation unerlässlich und ohne eine funktionsfähige Hydrolase ist CHIKV nicht in der Lage, der IFN-I-induzierten MARylierung entgegenzuwirken. Möglicherweise ist die Entfernung der MARylierung von Wirtsproteinen für CHIKV nötig, um entweder die virale Replikation zu fördern oder der antiviralen Aktivität und der angeborenen Immunantwort entgegenzuwirken. In dieser Dissertation haben wir versucht, Wirtsfaktoren zu identifizieren, die während einer Virusinfektion durch MARylierung reguliert werden. Hierfür haben wir das Interaktom von PARP10 und nsP3 mit Hilfe von BioID in Kombination mit Massenspektrometrieanalysen untersucht. Ein Vergleich der 10-fach angereicherten Wirtsfaktoren in beiden Interaktomen führte zur Identifizierung von 136 Proteinen. Diese Wirtsfaktoren sind an Prozessen wie der mRNA-Prozessierung, der Zellmigration, dem Aufbau von Stressgranula, der Zellzyklus und des Zytoskeletts beteiligt. Durch in vitro ADP-Ribosylierungs-Analysen und Co-Immunopräzipitationsstudien (Co-IPs) wurden die Proteinen als potenzielle Interaktoren und Substrate von PARP10 und nsP3 analysiert. Eines der identifizierten Proteine ist das Ras-GAP SH3 Domain-bindende Protein 1 (G3BP1). G3BP1 und G3BP2 sind essentielle Stressgranulaproteine, die mit nsP3 interagieren. Ein Fehlen von G3BP ist schädlich für die CHIKV-Replikation. Bisher wurde keine Interaktion zwischen G3BP und PARP10 veröffentlicht. Co-IPs bestätigten G3BP1 als gemeinsamen Interaktor von nsP3 und PARP10. Darüber hinaus identifizierten in vitro ADP-Ribosylierungs- und Hydrolase-Assays G3BP1 als Substrat für die IFN-induzierbaren mARTDs und CHIKV nsP3. Eine intrazelluläre MARylierung von G3BP1 konnte zwar nachgewiesen werden, jedoch war diese weniger eindeutig. Außerdem konnten wir bestätigen, dass die RNA-bindende Domäne (RBD) von G3BP1 modifiziert wird. Bisher gibt es jedoch keine eindeutige Funktion der G3BP1-RBD MARylierung für die angeborene Immunität und die CHIKV-Replikation. Mittels konfokaler Mikroskopie haben wir die Lokalisierung von G3BP1 und mARTDs untersucht. Abschließend begannen wir mit der Entwicklung eines Assays zur Analyse der Auswirkungen der PARP-Expression und der CHIKV-Infektion auf das G3BP1-Interaktom. Unser Labor hat bereits die CHIKV nsP1-3 als Substrate für die MARylierung in vitro identifiziert. In dieser Dissertation wurde nsP1 tiefergehend als Substrat von mARTDs untersucht. Die katalytischen Domänen von PARP10, PARP14 und PARP15 modifizierten nsP1 in vitro und die MARylierung wurde durch die hydrolytische Aktivität von nsP3 effizient rückgängig gemacht. Obwohl Co-IPs eine Interaktion zwischen PARP10 und nsP1 in Zellen zeigten, ergaben Mikroskopiestudien keine Co-Lokalisierung und es gab keine Hinweise auf eine MARylierung von nsP1 in Zellen. Aufgrund von Homologiestudien anderer Alphaviren wird angenommen, dass CHIKV nsP1 das virale RNA-Capping katalysiert. Wir konnten die Capping-Aktivität von CHIKV nsP1 und seine Interaktion mit der Membran nachweisen. Unser Ziel ist es, die MARylierung von CHIKV nsP1 in Zellen weiter zu untersuchen und die Konsequenzen der MARylierung für CHIKV nsP1 im Speziellen und für die CHIKV-Replikation im Allgemeinen zu definieren.

Chikungunya virus (CHIKV) is a positive single stranded RNA ((+)ssRNA) alphavirus, which causes disease outbreaks worldwide. Currently there is no vaccine or specific treatment for CHIKV infection, in part, due to the lack of understanding of CHIKV replication and host-pathogen interactions. The CHIKV genome encodes four non-structural proteins (nsP1-4). NsP3 contains a macrodomain with mono-ADP-ribosylhydrolase activity capable of removing mono-ADP-ribosylation (MARylation). MARylation is a posttranslational modification (PTM) catalyzed intracellularly by mono-ADP-ribosyltransferases diphtheria toxin-like (mARTDs). Several mARTDs, PARP7/9-12/14-15, are induced by type I interferons (IFN and IFN) and pathogen-associated molecular patterns (PAMPs). Our lab previously identified PARP10 and PARP12 as host factors restricting CHIKV replication. Also, PARP14 and PARP15 are linked to affecting viral replication. The hydrolytic activity of nsP3 is essential to CHIKV replication. Without a functional hydrolase, CHIKV is unable to counter IFN-I induced MARylation. Potentially, CHIKV requires the removal of MARylation from host proteins to either promote viral replication or counteract antiviral activity and the innate immune response.In this dissertation, we aimed at identifying host factors regulated by MARylation during viral infection. To this end, we mapped the interactome of both PARP10 and nsP3 using BioID in combination with mass spectrometry analysis. For both enzymes a diverse number of interactors were successfully identified. An overlap of the 10-fold enriched host factors in both interactomes resulted in the identification of 136 proteins. These host factors are involved in processes such as mRNA processing, cell migration, stress granule assembly, cell cycle and cytoskeleton regulation. Through the combination of in vitro ADP-ribosylation assays and cell interaction assays, the specific host proteins will be analyzed as potential interactors and substrates of both PARP10 and nsP3. Besides, their effect on CHIKV replication will indicate them as pro- or antiviral proteins.One of the identified proteins is Ras-GAP SH3 domain-binding protein (G3BP1). G3BP1 and G3BP2 are essential stress granule proteins, which have been described to interact with nsP3. G3BP dKO is detrimental to CHIKV replication. Interaction with PARP10 has not been reported. Co-immunoprecipitation experiments (co-Ips) confirmed G3BP1 as a common interactor of both nsP3 and PARP10. Furthermore, in vitro ADP-ribosylation and hydrolase assays identified G3BP1 as a substrate for the opposing activities of IFN-inducible mARTDs and CHIKV nsP3. Intracellular G3BP1 MARylation could be shown but remains less conclusive. Further, we confirmed that G3BP1-RBD is modified. However, so far there is no clear function for G3BP1-RBD MARylation to innate immunity and CHIKV replication. Through confocal microscopy, we studied G3BP1 and mARTDs localization. Lastly, we started to develop an assay to analyze the effect of PARP expression and CHIKV infection on the G3BP1 interactome.Previously our lab identified the CHIKV nsP1-3 as substrates for MARylation in vitro. In this dissertation, nsP1 was further studied as a substrate of mARTDs. The catalytic domains of PARP10, PARP14 and PARP15 modified nsP1 in vitro and the MARylation was efficiently reversed by the hydrolytic activity of nsP3. Even though co-IPs showed interaction between PARP10 and nsP1 in cells, microscopy studies did not reveal co-localization and there was no evidence for in cell MARylation of nsP1. Through homology studies of other alphaviruses, CHIKV nsP1 is believed to catalyze viral RNA capping. We could show CHIKV nsP1 capping activity and membrane interaction. We aim at further investigating CHIKV nsP1 MARylation in cells and defining the consequences of MARylation for CHIKV nsP1’s molecular functions specifically and CHIKV replication overall.
